Theorists typically exclude regulatory or noncoding variants and catagorize variant types into substitution, deletion, duplication, insertion, and deletion-insertion, according to the Human Genome Variation Society (HGVS) nomenclature. Simply put, anything that happens to a gene is considered to be a mutation in the context of neo-Darwinian evolution.

Masatoshi Nei may have been the first to posit the nonsense that:

(1) Mutation is the source of all genetic variation on which any form of evolution is dependent.

His definition of mutation is a change of genomic structure. The change includes nucleotide substitutions, insertions/deletions, segmental gene duplications, genomic duplications, changes in gene regulatory systems, transposition of genes, horizontal gene transfer and everything else that could happen outside the context of biophysically constrained energy-dependent ecological adaptations.

The difference between my approach to ecological adaptations and Nei’s approach to mutation-driven evolution involves fixation of amino acid substitutions in the organized genomes of all living genera. Rather than link natural selection for beneficial mutations and the elimination of harmful mutations, the selective advantage of fixation of one or more amino acid substitutions is determined by the food energy-dependent pheromone-regulated type of DNA change. All teleological approaches to the facts link constraint-breaking mutations to virus-driven pathology in the context of the overwhelming amount of biodiversity that arose during the past 5-10,000 years.

Pseudoscientists have been slow to learn the facts because they failed to differentiate the term mutation from amino acid substitution.
